Why is there a law preventing supermarkets in NY from selling wine? And whom does this law protect?

To stop people buying wine. Its a hangover from prohibition. Many US states have laws restricting the sale of alcohol, and nationally there is cumbersome legally enforced distribution sytems that limits competition and consumer choice. In some states you can buy wine only from special stores owned by the state.

However, I bought wine in a New York supermarket in November last year, so I'm certain NY state law does allow the sale of wine in supermarkets.

Basically they have different Licences for different types of business. It's the same in the UK but with fewer types of Licence - Pubs, Restaurants, Hotels, Clubs, Off-Licences, supermarkets all have different rules governing what and when they can sell.
Food markets cannot sell wine in order to protect the wine stores from being under sold. It is also illegal to send wine to NY addresses if you purchase it directly over the net
Smudge sounds right yet again. New York city is quite socialist and his stated reason is consistant with that.
