This will be to prevent the enemy being inactive as was the case in many of the custom built scenarios in the previous 2.
Triggers are to used when you want to create a sort of story mode or certain effects during game play, i.e. day night cycle.
Be sure to place the AI trigger near the each teams corresponding town centre and it should be ok for a basic custom game.
But for more complicated effects and triggers check out aoe3.heavengames.com. There are a lot of forumers on there that can answer more specific questions, and tutorial that talk you through it step by step.
