Did the Allies ever mine the waterways leading to U-boat bases and if not why not. Surely that would have helped in limiting the number of U-boats able to operate at sea

Did they know where the bases were?

yes they were at Lorient and St Nazare. They tried to bomb them so much so they virtually flattened Lorient in the attempt to destroy them
