From 1474 to 1477 the Confederation was at war with Charles the Bold of Burgundy. In the early 1500's there was a lot of dissension in Switzerland of which the Calvinists eventually won over. There was also a very small civil war some time in the 19th C.
The reputation for neutrality comes from the 30 year war 1618-1648 and World War 2.

And let's face it, they weren't so much neutral in World War 2 as Hitler and his minions had a vested interest in leaving them alone. After all, Holland and Belgium were neutral, too, but that didn't stop him marching in and helping himself.
I wouldn't mind betting there's a wealth of stolen Nazi property still lounging about in Swiss bank accounts and vaults to this day, with no one left to make a claim on it.
