If you put meat into the bin, give it a good shake of something like scouring powder (Vim) first and put it in a tied polythere bag to discourage the flies from laying eggs on it.
It may be that you had more than one group of eggs in there, and they are just hatching at different times, once they are all gone it will just stop.
The season for flys to be laying eggs should be over soon, so I would guess that the problem should resolve itself, in any case, they are harmless, just tip them onto the lawn for the blackbirds!
