England. If a company is flying 3 flags - the union flag, the company Flag and the LGBT flag, is there anything governing which should be flown where/higher etc?

there's all sorts of stuff here that may answer the question

The convention is that the Union Flag should fly highest:

There's no 'official' convention regarding the positioning of the other two flags. However it's generally accepted that 'global' flags should take priority over 'local' ones, so the LGBT flag would logically fly above the company's one.
surely its LGBTQ now?
As long as they're abiding by planning regulations, its up to the management.
I can't keep up!
You can pills for that...
if it's a coronation thing I'd put the Union Jack at the top, but toss a coin for the other two.
They might be on separate poles.
What? Like North and South?

crumbs, reading chris' link, its blooming complicated!
Funnily enough my company does this with 3 flags although we chose our county flag not the rainbow one. The Union flag has to be highest of the 3. When it has to be half mast or whatever the others have to come down even lower. I know there is masses of protocol if anyone wants to be picky about it.
My company got into trouble with the Lyon gendarmerie when it flew the Indonesian flag higher than the tricolour when the Energy Minister from Jakarta visited. National flag first, visiting flag second, local regional flag third - and if there is a company pennant, the lowest.

So I found out today that if your flagpoles arevthe same height, you show precedence by putting in the middle if you have an odd number. #complicated
and only fly the royal standard if Charles has popped in for a pie and a pint. Your damehood may depend on getting this right.
