When HM The Queen was sitting at a table opposite Paddington Bear, the bear looked like a real thing; ie not a puppet or anything artificial. I keep looking to see how it as done.

It's computer generated (CGI)
The management of Mr Bear are said to be considering suing anyone suggesting that he's not real.

So HMQ wouldn't have seen Paddington as viewers of the video did. She would only have seen some form of mock-up, that she could interact with, with the 'real' Paddington being added in using CGI later.
