It means that there is something about you which people in a particular situation find unacceptable...it is unlikely to be your actual face, as such.

You might, for example, hear someone say: "I didn't get the job because my face didn't fit." This just means that the interview-panel decided there was an aspect of him/her as a candidate which made him/her unsuitable for the post.

It is often used also in 'class-distinction' types of situation, in which case it usually means one is not really 'posh' enough for this particular golf-club or whatever.

The origin stems from the fact that it is deemed any animal can fit his torso through a gap in which its head can fit.Hence, my head never got through so...........
