I understand the maths but where does the three come from in order to square to nine. or is it a question of going through a list of square numbers until one suits

If you see 'square' in the wordplay, based on the definition - here it is 'ancient city' you are then able to think what it may be.

In a different clue the 'square' could be a different number.

I understand , you'll get the 'feel' eventually - like Bibble bub said same with 'Flower' meaning river - yes you could just go through a list but move onto the next part of wordplay and see what you need.
