I now have solved all but a handful.
I have all the extra letters.
Not familiar with that theme but will read up.
I can figure out the unclued in Row 6.

I need help with 1d, 3d, 27d. (I can give the clues if needed)

HOISE ('ho[p]e' is the 'enclosure') CRATER ('rat[t]er') TRONA ('[n]an' = 'bread' + 'ort' = 'crumb' all lifted)
1a is tricky, hankir (in Hebrew) needed wiki for that one.

I have no idea what the Hebrew phrase could be.
What is the first letter?
The pattern is SH?????? A???? (I think there's an alt spelling - either 'CH' or 'kh' in two places, but it has to be CH... I think).

All down unclueds treated thematically.

Cannot parse 5d.
Also why is the unclued in Row 11 (begins with R) same as other across unclueds?

No idea where the nine cells begin or what the word could be.
Hankir, that word is British slang for ....(as in the people who uphold it, deal with it daily).

5 D is an Italian town. The first two letters are the first two of a very common tree, the second two form the name of a very uncommon tree.

Still no wiser about 9 cells.
Glad I could help, Hankir. The final stage isn't horrendous - the 'nine cells in a straight line' helped me, I treated it as a wordsearch. There's a B ( a word equivalent to the Down unclued entries) with an A, an Across word, immediately afterwards...
...might be worth mentioning that there are three items in the 9 cells - two down style thematics either side of a (very obvious) 4 letter synonym.
