Infections and epidemics which no longer exist, or are very rare today, could be worth exploring, together with the reasons for their previous existence.
Pneumonic plague, scrofula, impetigo, diphtheria and scarlatina come to mind.
Lassa fever and Marburg are rare enough too. What has happened to TB in this country? - it used to be endemic. Poliomyelitis? In the world, few people have been vaccinated for Variola, but it has disappeared entirely
Compare and contrast the scourges of yesterday with their counterparts today
e.g. MRSA and Hepatitis A/B. A study of Typhus alone is good for 2 chapters.
I wish I as writing this dissertation.....

Are we in the realm of viruses, protozoans, bacteria or fungi?
As jomifl has implied, you must be more specific in order to seek help here. What aspect of microbiology appeals to you most? Avoid research topics on subjects you detest. Look for a topic that really interests you so that the research is pleasant rather than a chore.

Choose a topic you are interested in. I'm assuming you chose the course and some topics do interest you
