I am shutting it down, i made sure it wasnt in sleep mode etc
First question: Which version of Windows are you using?

Second question: Which method do you use to shut down your computer? (For example, I press the Windows key, then U twice).

Right click the Power Button .......... (START button - bottom left)
Left click Properties
Make sure the Power Button Action is set to "Shut Down"

Just had a check and yes it is set to "Shutdown"
On my computer there is a jumper on the motherboard that I could change to turn off usb whenthe computer is turned off but the mains is still on.

There may also be a setting in the bios to do the same thing.
Odd!

Try going to Control Panel > Power Options > Choose what the power buttons do. Then change 'When I press the power button' to 'Shut down' (if necessary) and see if shutting down via the power button then works properly.
Oh, it looks as if I'm posting too late! (Check the settings via your Control Panel anyway though)
Anything special or unusual about your mouse?
Even if you have your computer set to shut down completely (or even if you turn it off using the power button), this is called "soft off" and corresponds to putting your TV on standby using the remote control. The power button on the front of a computer is not actually an on-off switch but a signal switch that signals to the dormant computer that it needs to turn on. This is why most computers have an on-off rocker switch at the back, next to the power lead.

It's also why, if you take the cover off the computer after powering it off in the normal way, you'll find a green LED glowing on the motherboard. This is to remind you to turn it off completely or disconnect it before working on the internals.

Because the computer can actually be powered up simply by receiving a signal, most computers offer a number of other options for powering up (for example when there is an incoming phone call, when a button is pressed on the keyboard etc).

If you go into the BIOS settings and go to the ACPI page you'll find there are options for (for example) Power on PCI, PS2 Keyboard, USB, etc.
