Sony Vaio - Boot Issues

I have a Sony Vaip Flip and recently updated the Bios but once I went to reboot the system wouldn't do it, I got on to an error screen saying the driver where Windows is located it locked and that partitions are missing so after some tinkering I went in to the BIOS and changed the boot to 'Legacy' and I was able to re-install Windows 8.1, however, i'm not sure if this is right and if the laptop can run on this long term.

Any help and advice would be greatly appreciated.
