You might have a bit of trouble getting to Alaska by train without traversing Canada.
You might have a problem with Hawaii......

So could be Israel, the 51st State of the Union.

By train could be a bit complicated.
By road, find a USA route planner, input your starting point and finish point. Then add 46 vias and hit calculate. The programme should then calculate the shortest route.
Amtrak.com has the routes posted.

Are you aware just how infrequent many US rail services are? In the UK we expect major cities, like Edinburgh and London, to be served by something like 20 trains (in each direction) every day. In the USA it's not uncommon for large cities, a similar distance apart, to only be linked by one or two trains per week! That would make planning an 'all-state' journey extremely complex. It would almost certainly take several months to complete.

A possible route might start with Austin, Santa Fe, Phoenix, Santa Fe, Carson City, Salt Lake City, Boise, Salem, Olympia, Helena, Bismarck, St Paul, Pierre, Cheyenne, Denver, Topeka, etc.

I suppose the Chattanooga Choo Choo is not an option, then.
Rhode Island is, confusingly, a mainland state, with a rail link from Providence to Boston, Massachusetts. So no problem there then (except for having to go over the same tracks twice, as there's no way of including Rhode Island within a circular route).
You might find South Dakota troublesome as well
Question is, are you actually thinking of doing this or is it just a dream?

south dakota is possible - first prize is to spend three days in Sioux Falls, second prize, a week.
As Dzug2 points out, unless you can hitch a ride on a freight train, you can't visit South Dakota by rail. (There are no passenger services).

Not so fast, Chris... if the question is travelling "in" each State by train rather than to or from each State by railroad, then the dreamer is in luck re: South Dakota... check this out...
