What city tour and hop on, hop off bus is better in San Diego. Should we take the Old Town Trolley or the double decker bus, or is there a better option?
Also looking for any other tips about San Diego.

Her link has already covered the highlights, especailly the San Diego Zoo in Blaboa Park... don't miss it. It is at least a full day, better if you have a couple of days.

For some side trips, be sure to visit Hamm's Light House... a restaurant just across the highway as you exit Lindbergh Field (San Diego Airport).
