What city tour and hop on, hop off bus is better in San Diego. Should we take the Old Town Trolley or the double decker bus, or is there a better option?

Her link has already covered the highlights, especailly the San Diego Zoo in Blaboa Park... don't miss it. It is at least a full day, better if you have a couple of days.
For some side trips, be sure to visit Hamm's Light House... a restaurant just across the highway as you exit Lindbergh Field (San Diego Airport). It's at the end of a man-made island, ahs the best Mexican Food in town as well as the finest Margarita's. a beautiful setting at sundown. Seen here: http://www.tomhamslighthouse.com/index.html
additionally, on the same island (Harbor Island) a good seafood restaurant is in a marina. Seen here: http://www.boathouserestaurant.com/pages/main_ frameset.htm
