For starters.........
Imperial War Museum
Britain at War Museum, Tooley st, Southwark
RAF museum at Hendon (not cental London)
Cabinet War Rooms

.....also HMS Belfast......

The Battle of Britain war memorial at Victoria embankment is well worth a look.

For something a little different, you might try the polish Sikorski museum.
