First off, I haven't done it, but as i cruise a lot I get leaflets through about Alaska cruises out of Vancouver. There is usually the option to do the Rocky Mountain tour as well from Calgary. This is usually shown as a 4 day overland tour and I think only 2 days are actually on the train...the other 2 are on a bus (but I could be wrong about that!). However, if it is 4 days total, its a long way to go for 4 days, so perhaps you might want to think about a 7 day Alaska cruise out of Vancouver as well. Most of the cruise lines do them.

Flewto Calgary Did the tour from calgary to Vancouver by bus over 11 days. It was expensive but worth every penny -a once in a lifetime. The money included staying in top class hotels and fees for the attractions.Look in the dailies for bookings they organise everything for you
I went by train from Vancouver to Bamf as a part of a tour with Page and Moy and I found the best views were on the left hand side of the train most of the time. Another train from north British Col. down to Vancouver is even more exciting as the track is cut out of the side of the canyon and you look way down to the river. In this case the best views are from the right hand side of the compartment. All in all it's a wonderful holiday.
I should add that the trip from Vancouver to Bamf took 2 days but we didn't sleep on the train, it pulled into a siding at I think Kamloops where we spent the night in a hotel.
