If it's applicable, get the graphics card or motherboard changed under warranty. If it's a self-build or out of warranty, you'll be needing a new graphics card!
Removing the GFX card will produce the same result as having a faulty one and will not prove anything as in both cases the motherboard is reporting the absence or failure of the card.
It is likely to be a faulty GFX card but as ralph pointed out, you cannot rule out the mobo because you have proved nothing by simply removing the card unless you substitute another one for it.
If you have purchased the PC, return it under the guarantee, although you are in danger of invalidating the warranty by removing the card.
If, on the other hand, it is a self-build project, I would suggest that you seem to have bitten off more than you can chew. Does the mobo have the choice of AGP or PCI Express and if so does the BIOS need to be set according to your choice or does it automatically detect which is fitted.
A little more info would help.
