Help Me Name This Movie

My little brother and I had rented a movie at blockbuster when we were little. This movie was very good, if my memory is correct. However, I can not remember the name of this movie, or enough details in order to use one of those "find the movie websites." Not being able to find this movie has been bothering me for years, and I often find myself very frustrated about it. (it is hard to explain why) Anyways, I am hoping that somebody can miraculously name the movie based on my horrible and broad description: An animated, possibly stop motion, feature made (by estimation) in the 90's or early 2000's. This was a fantasy movie for children, and there was a male and a female character. They were both the last of their kind- he found her in what I can remember as a little valley or something. There were flowers. The next thing that I can remember is that some evil creature, who was surrounded by other similar creatures, stabbed her. She didn't end up dying, all of the evil creatures died, and the last scene was on the male holding her. Happy ending. It is odd what I ca remember from this movie, but if anybody knows what the hell I am talking about, please tell me.
