During family research I have come across the phrase 'base child'. What does this mean?

Illegitimate. It almost certainly means the mother wasn't married at all at the time of the birth. Some people research their female ancestral line, because the male line may not be true. As the genealogical tag has it, "Mummy's baby; Daddy's maybe".
