When my hard drive failed last year and I had to re-install all my set up (manually I might add thanks to the useless set-up discs and help-desk staff at a well-known PC comany) I had the same problem. The solution was, I'm afraid to say, was long and arduous. Due to that fact that some updates require the PC to be restarted and also that some are patches and fixes for previous patches and fixes you'll need to go through them and d/l and install one at a time. That way you can restart each time it's necessary and every now and then try to run all of the remaining updates and to see if you've found the "rogue" update already.
Try Linux.
If you download a small program called Belarc advisor you can see more of what is going on. if you look on this website you'll find the download http://www.belarc.com/free_download.html This program catalogues your PC (giving you much funky useful and previously unseen info). Most importantly it show all your microsoft hotfixes and which have taken and beside this information is also a link to show you how to manually apply the fix again (or at least more specific information to moan at microsoft for their honkingly obese and complicated product),
You might want to check your connection settings. If you're using IE and it's set to "disconnect if idle for xx minutes" it might be disconnecting you before the updates have downloaded. This is what I found on my PC -silent downloading seems to count as being idle.
Have got cookies enabled ? I think that this is required from windows updates.
