Hello. I hope you are doing well.
So I was working with an organization and my HR manager was from an Asian country, and he was used to writing us "Dear Agent" instead of writing employee names in emails.
So I'm a little confused with the "agent" word. what does it mean? and "agent" is a word which we use in business English. in my 7 years of job experience, I never heard this word in any organization.

The HR manager probably just meant 'dear colleague'. An agent acts on behalf of something or someone. So by saying "Dear Agent" he just meant that you were acting on behalf of the company.
Some call centres say 'all our agents are busy'
I believe MI5 use it all the time.
