Transporting Cats - One Or Two Boxes?

I have two kittens to take to see the V-E-T tomorrow.
I have one large cat box and one small cat box.
They will both fit in the large box, no problem (and they spend half of their life snuggled up together on their bed).
Question is, do I stick them both in the large box? Or do I put one in each box?
Fors and Againsts the large box:
FOR
is that they HATE being separated.
I can handle one box easier than two.
AGAINST
if one does a protest poo, they are both liable to end up covered in it.
At the V-E-T end I have two little escapees to deal with rather than one at a time.
I just want them as non-stressed as possible.

For example when we had piper spayed with took Bolly too as it kept her calm - the vet kept Bolly with her all day so that we she came too she was lovely and calm as she had Bolly to cuddle up to.
