Go to the transportation centre in Newark airport and ask them to get you into a shared taxi. This is like a mini bus that you share with a number of people, and it stops at each hotel in turn.
We were advised by a number of different people to avoid the yellow cabs (which you will see queued up outside Newark airport), as they prey on unsuspecting tourists, quoting one amount and asking for more on arrival at your hotel.
We got the shared taxi and it worked out at around $13 pp

I used the train once from Newark into NYC last year. I have to say it was a bit of a pain. You take the airport monorail to the station. Then wait for the train, and take that to NY Penn. This is not an 'airport train', but a packed commuter train, with little or no room for baggage.
For about the same price, buses involve less carting your bags around. But at rush hour the queues into the tunnels to get into NYC can be a bit of a nightmare.
Taxis from Newark and JFK into town are on a flat-far.$45 + tips + tolls, (i.e. about $60 from JFK) to anywhere in Manhattan.
If you have the choice, fly into JFK instead.

JonnoGenie - I've flown into both Newark and JFK and would choose Newark out of the two! I flew into JFK just last week and we got one of those shared mini bus things - it was a nightmare. First he drove us all the way round JFK until we ended up back at the terminal he'd picked us up from. He then picked up some other people and we finally headed into Manhatten, only to find that he dropped off everyone else before us. Cost us $15 each, and there were 4 of us, so it would have been practically as cheap and MUCH quicker to get a taxi.
yup quite SpudQueen. And that is why I fly into JFK and take a cab. My girlfriend lives here, so I am over a lot. I've got from the Manhattan apartment to hailing a cab on the street to clearing check-in a JFK, customs etc and being in the bar in under an hour flat :-D
My girlfriend likes using those vans (the blue ones right) as she is just one street away from where they emerge in Manhattan from the Queens tunnel, So she always gets first drop-off. But as you say, I just can't be bothered with all the delay and to and fro.
Bottom line, a cab from JFK into town is GBP30. Same from Newark but the queues at the tunnels at peak times can be a bit of a nightmare from Newark. There are bus, van. and train options from both for say $15... but they can mean changing and hauling stuff, and a lot of d$cking around in general.
