Atkins is a balanced diet, contrary to public misconception, Atkins (after the initial 2 weeks) does include carbohydrates, you just eat less of them. It also involves a phenominal (IMO) amount of veg and other unprocessed foods which can only be good.
You definitely do not urinate calcium, you just produce chemicals called ketones that are dispelled via urine. (you don't need ketones for anything)
