You can dunk her rear end into warm water and using a pet or baby shampoo, clean her up. Dry thoroughly and make sure she is not sitting, lying in dirty bedding. Most bunnies prefer a clean area but not all. I put a litter tray in the run/cage/house and mine all used it. Line it with a newspaper and then sawdust, chippings, paper shred or hay. When you change it, pick up a few of her carlings and drop them in so she will again associate the clean area with doing business. If you have a wooden cage, get a piece of lino fitted and that can be washed and sterilized. The cleaner you keep her, the cleaner she will keep herself especially in the summer when flies will lay eggs on her rear end if it is all mucky and that can get very serious. Good luck
I keep a spray bottle filled with water & an ounce or two of white vinegar. I spray my rabbits cage down once a week, which helps. They tend to have an musky odor about them regardless it's just part of being a rabbit (same with pet rats for example)
Intact (not spayed or neutered) rabbits will have stronger smelling urine. Bladder infections can add to odor too, so you might want to research symptoms a bit.
