If you google it and read the wikipedia explanation no one really knows!
Unless the first leader was a Norwich City fan of course! :-)

The newspaper that started and funded the early TdeFs (Le Velo) was printed on yellow paper and so they decided that the race leader would wear a yellow jersey. In the same way the leader of the Giro d'Italia always wears a pink jersey because the leading Italian sports paper, the Corriere dello Sport, is printed in pink.
