The first time we put him in the house, we just followed him til he had a poo (with hindsight a bad idea since it could have been a wee, nasty) and then put some newspaper down and the poo on top (then washed our hands). from then on he went there. In his hutch he went in the furthest corner from his bed., we just used a trowel to clear the stuff out a couple of times a week. Now he lives in a big run in the garden, with the hutch at one end and he now goes in the furthest corner of the run from the hutch. It gets shovelled onto the compost every now and then!
If it is quite deep then the litter box may be uncomfortable for him to sit on every time he goes to the loo. May I suggest you take it out and give him a couple of days to see what he does. He should pick a corner, then try putting the litter tray back and see what happens. If he still has a problem then maybe try just putting an extra thickness of newspaper down, or a normal shallow tray, should be easier to go to the loo on and hopefully should still be easy to lift out to keep the cage clean.
