Java - is it safe to install new version of Java when my computer tells me there's one available?

Javascript - every now and again I'll be on a website and it tells me I can't use it properly as I don't have JS enabled. I check it out and it is enabled! This tends to happen the most on eBay - which I've used a million times before without problems. Any idea why this still happens?

I can use computers fine but don't necessarily understand how it all works including things like this hence my questions!!
