On my external drive, I have drag and drop Document/Graphic, etc files saved together with 2 recent clones of my C:\ drive.
So far I have not had the need to recover the latest cloned C:\ file but I'm sure it would be OK if I did.
I used to use XXcopy with Win 98SE which was a doddle to use but which obviously removed any other material on the receiving drive when doing any cloning.
You could Google for the above drive and read about it if you are interested.

Hi Crix, I didn't read your last input as I was busy writing the above but if your slave drive is internal then you would have to save the wanted files on disc and then copy them back later.
On second thoughts, why not copy the wanted files from the slave drive on to the C;\ drive, and then clone the amended C:\ drive on to the slave drive which you can then make into the main drive???? If you see what I mean!
