I was going to take some boxed whisky which is expensive abroad. If I just put it in my check in bags will that be ok?

If it's less than 1.5 litres there's no duty to pay, otherwise you'll get hit for hefty charges (probably akin to the Excise Duty + Import Duty + VAT you'd have to pay here if you were travelling in the other direction). Seeking to avoid payment would be regarded as smuggling, with heavy penalties (possibly including imprisonment) being extremely likely.
Entering Portugal from outside of the EU would see you subject to an even lower limit, of just 1 litre of alcohol, without incurring charges.
However there are no security or safety restrictions upon you placing whisky in your checked baggage.
