I have stayed in the hotel Hackesher Markt and found it to be ideally located for the S-Bahn, airports and the city centre. From it you can walk to all the main attractions (or get a very cheap taxi if time is tight). The area nearby is very nice with a good mix of bars and restaurants. The rpice is quite reasonable, and you could upgarde to the better rooms if you ask. They also speak good English, but note that it is not B&B by default, you usually have to pay extra for breakfast.
I took my wife to Berlin last year for her 50th birthday and got a great deal from Expedia at the Westin Grand. in Freidrickstrasse. Excellent Hotel with great breakfast. Handy for all public transport and shopping. If you want to see what its like, its featured in the film The Bourne Supremacy.
Have a look at lastminute.com for flight and hotel packages to Berlin. They come up with some very good prices and it will give you a good idea of the hotels available. You may find you can assemble a package cheaper yourself - or not!
