What's the difference?

a fairy cake is little with icing and often square

I'd say fairy cakes are usually smaller with runny icing. Cup cakes and bigger with butter icing. Both equally delicious! :P

'Proper' fairy cakes should have 'wings' on them. (That's where the name comes from):

However I'll happily accept that 'fairy cake' is widely used to describe similar cakes without 'wings'.

A cup cake is simply any cake baked as an individual portion. (e.g. in a cup or similar receptacle).
