I notice that in car CD/Radios now come with MP3 players as well. How does one download the tunes onto the MP3 player?

Not always strictly an mp3 player as such - often a cd player capable of playing mp3 recorded cds.

Also some have sockets to plug your portable MP3 player into.

As Jenky said, it usually means that the car stereo can play MP3 discs.I have seen a few which have a USB port at the front which allow you to plug in your MP3 player.
