How does the new number plate system work? Why have they started at 50? Also, is there anywhere I can find out what prefixes are for what areas? How do they decide on the prefixes as well?

the 5 in 50 indicates the second registration period of the year, the 0 is for the year 2000. So
Year Range 1st reg period 2nd reg period
2000-2009 00-09 50-59
2010-2019 10-19 60-69
2020-2029 20-29 70-79
2030-2039 30-39 80-89
2040-2049 40-49 90-99

note that the system started in the secod period 2000 so that's why it started at 50. New system needed for 2050!
loosehead, you are slightly wrong, the new sytem started at 51,and 02.
the system went from the old Y REG,straight to 51 REG,THEN O2 REG,there were no 01 or 50 plates
The registration dates are listed here.

They started with 51 in Sept 2001, then 02 in March 2002....and so on.
