Is there any time when ships would be affected by the lunar gravitational pull and technical appear to be slightly raised out of the water.

No, the moon is also pulling the water.
Technically, there would be a slight increase in how high the ship would be in the water, but the increase would be so infinitesimal that you certainly would not be able to notice it without instruments.
