Queen and Duke of Edinburgh travelling on the Royal Train and Scheduled services on National Rail

All railway journeys in the uk are made subject to The National Conditions of Carriage and a valid travel ticket or equivalent must be held for the journey being undertaken.What are the ticketing arrangements for the Monarch and her Consort?

"Before you travel you must have a ticket or other authority to travel which is valid
for the train(s) you intend to use and for the journey you intend to make".
Since the royal train is managed by Network Rail and they own the rolling stock it may be assumed that the Monarch and her Consort have the correct authority under the NCoC since these are also issued by Network Rail. As for scheduled services I would imagine that tickets are purchased on their behalf by the Royal Household from the grant-in-aid which it receives for travel expenses each year.
