Failing to shut down

Since getting rid of spyware my computer refuses to shut down via the Start menu.   Can anyone offer advice please as I don't like just shutting it off with the "kill" switch.        Many thanks in advance.

start > my computer > right click on your hard drive, then click properties > click tools, then error checking, then put a tick in both boxes, then hit start. You will then be asked to restart your machine. This will check for errors, missing/corrupted files on your hard drive. If the computer wont restart, just shut down manually, and then switch it back on and the process will start. This takes half an hour or so.

Thanks for the help folks.    Still working on the problem and hopefully will solve it one day.
