When HM The Queen was sitting at a table opposite Paddington Bear, the bear looked like a real thing; ie not a puppet or anything artificial. I keep looking to see how it as done.

"As exciting as the collaboration was, what everyone wanted to know was what went on behind the scenes of the filming.
While Buckingham Palace is choosing not to comment on the clip to preserve the illusion and magic, we do know that it was filmed in March and that Paddington Bear was added later on through computer-generated imagery (CGI).
The skit, which was a collaboration between Buckingham Palace, BBC Studios and Heyday Films/Studiocanal, was a work in progress for many months. It was filmed at Windsor Castle despite being set at Buckingham Palace.
Typically, in the Paddington films, the character is brought to life using CGI and animatronics. Live-action actors usually film scenes with a Paddington model, a mechanical head and crew members who move objects around so that the cast can act realistically. "

So HMQ wouldn't have seen Paddington as viewers of the video did. She would only have seen some form of mock-up, that she could interact with, with the 'real' Paddington being added in using CGI later.
This YouTube video gives an indication of the way that it's done:
