All sorts of things can go wrong with kids knees. They are quite complex joints and take a lot of battering and abuse from young children! My own son had a problems from quite a young age with both of his knees. He had a problem called Osgood-Schlatter disease which is quite common in kids (and sounds worse than it is!) I am not suggesting this is what is wrong with your son.
Whatever our experiences, if it's making him cry you should at least get it checked out again, perhaps by a different doctor.
But before you worry too much, I used to get exactly the same thing & it stayed with me until my early teens. In my case there was absolutely nothing wrong & it really was growing pains - I just suffered with it a lot more than any of my friends seemed to. And yes, quite often it was enough to make me cry.
One thing that is relatively common in boys of that age and slightly older is a "slipped upper femoral epiphysis" This is a condition affecting the growth of the thigh bone where it joins with the hip.
Due to complicated nerve pathways and such the pain is more often felt in the knee and so is often missed as you look at the knee and find nothing wrong!
Get him checked out by a orthopaedic trained doctor - its rare enough that a GP might miss it. Or at very least mention it to the GP as a possibility.
(signs: reduced range of movement of the left hip compared with the unaffected side. BUT best to diagnose with an xray)
