Ive never used this function on windows 98se, but there is something in xp that will replace missing files. It goes like this so try something similar for your system:
click start > click my computer > right click on the icon for your hard drive > then choose properties > click tools > choose error-checking. Then check whatever boxes are there ( mine says 'automatically fix file system errors, and 'scan for and attempt recovery of bad sectors') and then hit start.
If you can do this (or something similar) on windows 98, it should ask you to restart the machine. Upon start-up, the computer will check your hard drive for missing and corrupted files.
If however, this isn't available on windows 98 im sorry, but thought I would try anyway.
