Should the Sky+ remote and TV link / IR eye work to (for example) change channels on Sky+, just as it does on standard Sky digiboxes? Mine doesn't, since I upgraded to Sky+. Wondered if I need a new TV link or whether my set-up is now incorrect.

i can't see why not. cold there be a loose connection somewhere. I have found those links don't last that long before getting a bit loose and need fiddling with to get a picture!
ooh forgot to say is the red light on the link box (the one going into the other tv) cos you can get a picture and not be able to change if the light is out. If it is out then it could be a loose connection.
I dont have Sky+ but when I put a tv link on my Sky box I had to go into the engineers menu and change a setting to to put power out through the auxillary rf out (to power the tv link) Maybe you need to do the same for Sky+

Is the red light on the link on? If not, check the power is switched on for 2nd RF output in the installer menu.

Oh, and you need to use a sky+ remote for the link, not a standard digibox remote
