You need to change trains at Journal Square and get off at 33rd St which will bring you out right opposite Macys' department store. The cost is $1.75pp per trip. It is very efficient and takes 22 mins.
EWR airport has the most amazing system of complimentary busses that I have ever seen. They all cross at the P4 busstop at the airport. So catch the free bus from your hotel to P4 and then wait for the free bus that is going to the Hilton Penn Station. Get off at the hotel and then walk across the bridge link into the hotel. It couldn't be easier.
However if you are just in transit then there is NOWHERE to store your luggage in USA post 9/11 so you will have to haul your luggage around too....not a good idea so I suggest getting the cheapest room you can at the airport just for luggage storage. If you didn;t want to go into NYC and given your 6hr time span it does seem a bit tight, then there is a very good Outlet Mall called Jersey Gardens right by the airport. Again the bus to this runs from busstop P4.

When we arrived at Newark we went to the "Ground Transportation Center" in the airport (easy to find as it is well signposted) and they were able to put us on a bus which stopped at our hotel. They also provide "shared taxis" which are like minibus taxis which stop at whatever hotels the occupants are staying at.
This cost us $12.
I would strongly advise against getting a taxi from outside the airport, as we were advised against them. Apparently they are a complete rip off and often quote one price when you are getting in and ask for another when you arrive at your destination, charging up to 5 times what the fare should be.
